Incorrect timing shouldn't cause lifter noise, unless your timings that far out that the pistons are clipping the valves or something like that.

Exactly where on the motor is the noise coming from?

Alloytecs aren't that bad of a motor, idle a little rougher than the ecotec, but thats no biggy.
Main things to watch out for that I have seen on them are coolant leaks from the outlet on the motor...
